As chief instigator and committee member of the OASIS XML Catalog TC, I
can say authoritatively that <system> was meant to be used for system
IDs only, and a fortiori for DTDs only.  All arbitrary URI remapping is
intended to be achieved with <uri> and/or <uriRewrite>.

IMO, if the DITA catalogs use <system>, that is a bug, and should be
filed as a bug against DITA.
