Please have a look at our web site, http://www.deltaxml.com, which is
solving your problem precisely! You can test it out on-line, and/or
download an evaluation version.
The good thing about DeltaXML is that if there are diffs these are
represented in XML so you can see 'intelligently' where the diffs
are. It takes into account whitespace (based on the DTD or you can
strip it all using XSL, see online demo) and namespaces etc. You can
even compare data that can be in a different order in the two files.
Should do the job for you. Let me know how you get on.
